Can anybody recommend a good duplicate file finder with the ability to replace the copy with a shortcut? Otherwise I will have to have a go at writing something.

I don't know about replacing a duplicate with a shortcut. But for finding duplicate files, this works well and fast. Best of all: it's free:

FindDupe is a tool for quick detecting of duplicate files on a hard drive under Windows. Duplicate files can be detected, hardlinked, or deleted.

For finding i use Commander to find identical files (also can find similar images) or Cathy.

Try dubkiller - http://www.dupkiller.net/index_en.html

It's free and can replace duplicate files with a shortcuts. However it cannot replace it automatically, you should click on special button everytime :(
