I'm unsure from your description if this is the same problem or not, but hopefully this will help.
After a power bump a few days ago at my workplace, one of the secretaries got the following error message while trying to boot up:
Quote:
Windows could not start because the following file is missing or corrupt
C:\windows\system32\system

I thought I was going to have to go through a bit of an ordeal, but the following solved the problem:

I booted from an XP cd that that the former manager had left behind, went into the recovery console and ran chkdsk /r.

The above, and related fixes can be done with any XP disk. For a recovery installation, I think that you would need either the original installation disk or at least one which matches your version of XP. The following KB article may be useful:

How to recover from a corrupted registry that prevents Windows XP from starting

From the recovery console you can also run (i do not remember exactly the names) FixMbr and BootFix.BootFix has an option to rebuild the Boot.ini.
