This command is directly quoted from the manual but does not work:
WinSet, TransColor, White, Untitled - Notepad ; Make all white pixels invisible.
In vista, this makes the editable aero of notepad transparent but also clickthrough and the title bar also becomes clickthrough. |

I've updated the comment on that page to read, "Make all white pixels invisible (might behave differently in Windows Vista or later)."
How it behaves might depend on what type of desktop theme is active, and/or which version of Vista is running.
