Mouse stops working in some windows

Hello,

I have a Logitech wireless M570 Trackball and a Windows 10 PC. Since Logitech Setpoint is a mess and the customization keeps resetting, I wrote a really simple script to change what the extra buttons do. Sending a middle click when pressing XButton1 eg. Everything works fine at first, but after some unspecified amount of time, something from 1-3 hours, any clicks will suddenly stop working - but not in all windows. I can, for example, keep using Firefox just like usual and not even notice that there's something wrong. But on the Desktop or the taskbar I can't click, drag or do anything with any of the buttons. Once this starts the only way to get things working again (that I've found) is to reboot. Any ideas what could be wrong?
